I asked the Geeks at an Apple store if this issue may still be present in the newer generation of iPads.  He said that it is the magnetic CASE that causes the issue, not the small magnets that are inside of the tablet for sound.  I have switched to a non-magnetic case and highly recommend anyone else who has a shunt do the same.
